This is exactly what I did. It works great! It really is the only spot to put cup holders....provided you don't have the hot/cool box as was mentioned.

Only real problem with it is it fits a soda can, which means a coffee cup any larger than a medium no longer fits. When did we start drinking 22oz of coffee at a time? Sheesh. Only cup I've found that works properly is this one. Notice the narrowed bottom which is the size of a soda can - a perfect fit.
As for the shifter cover, I mounted my trailer brake controller on the side of it, like thus...

Question for Torchard: how did you get the cover off? Do you have a manual transmission? I couldn't remove mine because of the automatic shifter (the handle wouldn't fit through the hole). Course, I couldn't rotate it much because the hot/cool box was in the way...

Going from memory, you undo the 4 screws on the sides (duh), unscrew the knob of the 4x4 lever, then lift up the cover and rotate it 90 degrees (can't remember if it is right or left turn) to get the shift lever through the space. Yes, the cool box gets in the way a bit, but is should be fairly easy. I think you have to put the shifter into Drive or 2 or L. Duh... shift the shifter into another gear.

Of course now I don't need to remove it, but it would have made drilling the holes and mounting the brake controller that much easier if I'd figured out that little tidbit. Sheesh!
